Message plenum while it's still in is okay. I will usually put rags in the port holes and use a gasket remover to clean the surface of the lower plenum (avail at Autozone $3). Then with a toothbrush and some throttle body/carb cleaner I will lightly spray them brushing off a lot of the carbon.

On the water line bypass, not a lot of guys have done it and it a fad that has only been getting popular recently. I have heard of guys in Japan doing it for some time now and surviving the winter months there (yes, it does snow there too.) I really wouldn't consider it a huge worry. I personally just think it was more over engineering by Nissan. Do some research on it also, but I have never heard of a case of it ever being an issue.
